Shepard from ME2 onwards was actually Conrad Verner, who'd heard about the Reapers by watching the televised interviews with Shepard's team and decided that if the Council wasn't going to take proper action against them and his hero was dead, defending the galaxy from eldritch robotic cuttlefish was now his job.
A bit of cosmetic surgery, blowing all his life savings on guns, hijacking a prototype ship and a whole lot of natural twenties on his Bluff check rolls and he was ready as he'd ever be to take on the Reapers.
Another possibility if the timeline has Conrad leaving right after Shepard's death would be to still have the Lazarus Project take place, if only for the absolute hilarity when real!Shepard finds out about being impersonated by Conrad and his/her team not noticing. Or the Lazarus Project went pretty much how you'd expect from a Cerberus experiment on reanimating the dead and was how Jacob, Miranda and Joker got in contact with Conrad's team when Conrad got the distress call from their base.
The clone will also show up and claim to be the original Shepard, alongside Conrad and the actual original Shepard. And the Shepard VI in a ymir mech.
All this collides with the actor the alliance hired to pretend to be Shepard to mask the fact that their hero was dead. Said collision will occur in some sort of convention with a lot of cosplayers dressed as Shepard and a best costume prize.
